If a team in the Champions League had drawn a team in the Europa League, there was no midweek both would be available to play.

That makes sense, thanks.

But the 4 CL teams could have played each other, so there was no need for them to be completely separated.

They should have simply had all teams in one bowl, with the simple caveat that if a CL or EL team had been drawn, the team to play them couldn't be the opposite (and that second team would be put back in the bowl if drawn).
