It's good that he's supporting 'his' team and well done to the Gullys Gang for roping him in.
I think loads of the kids who 'support' Prem teams change their minds once they've seen a real game.
Pretty sure he'll grow to respect his Millwall roots though and no reason why you can't have many years of banter between you & well done for supporting his choice so far!
I have a little nephew who gets stuff from Gully every year and consequently is obsessed with Gully. However his parents support Fulham and will be taking him to the Cottage when he's old enough. I expect he will always have a soft spot for BHA, but if his parents are keen to instil him with the family lineage, then good on them. I'd do the same!
Maybe your son is still young enough to have Millwall installed as his primary team? At least it sounds like he'll be pretty unique at school, and there's nothing wrong with that!

having lived in Leeds all my life my dad was good enough to let me choose. I "supported" leeds for a while when younger but came around when I went to my first Brighton game when I was 11.
There is hope yet. Its nice to keep it in the family but at least he's kept it local.

Lonely. But at least I was individual and I stuck to my guns. There are more of us up here than you would imagine. I travel to away games with a group of about 8 at times. We had more seagulls fans in my cricket club than there where Leeds when we played the other week. Very strange

he has mentioned arsenal but i try and ignore it, palace and Charlton would be totally unexceptable, west ham could mean life on the naughty step.

Seriously though to answer your point, my son was Chelsea mad from the earliest age up till around 12 ish, then he kind of lost interest and re emerged at 14 a die hard Palace nutter and still is at 20.
Obviously i'm well pleased, I never tried to persuade or dissuade him, just took him along occasionally, He said he started coming for the atmosphere and just got into it.
If your lads old boy goes to games he will come along now and then, like others say just see what happens and keep your fingers quietly crossed that he chooses the wall and if not ? like you say could be worse ;-)
