I think yes he was installed back into the Matrix as part of the truce between the machines and the oracle?? I'm not sure he's meeting the next generation of Trinity though as she's older.

It looks like, as a result of their part in the truce, both Neo and Trinity were plugged back in, but with their memories suppressed.

Or they realise that 'Neo' is inevitable as a remainder of the calculation in every version of the Matrix, so decided not to fight it.

Remember, the version of the Matrix we last saw was more harmonious between the Architect and the Oracle, which might suggest a lower chance of a reset at the end?
