So our Percy will miss just the first leg, away against Austrian side LASK Linz, who beat Basel 5-2 on aggregate.
If Brugge win and go through to the group stages, Percy will pick up another point towards the 5 he needs to gain a work permit.
If a player fails to meet the FA requirement to automatically get a permit, ie by national ranking, the club can appeal under the FA appeals process to the Exceptions Panel. The criteria for the Exceptions Panel is split into ‘Objective Criteria’ and ‘Subjective Criteria’.
So what are these criteria and does Percy meet them?
Firstly there is the Objective Criteria, which is split into 2 parts. Players need 4 or more points from Part A or 5 or more from Parts A and B together. The panel will not duplicate points across Parts A and B.

1. Transfer fee being paid for the player is above the 75thpercentile of all Premier League transfers in the previous season.

Hard to judge but with the highest reported to be around £350k a week and 30th around £120k, it seems the 50th percentile would be around the £180k range. So 20% of £180k is £36k a week wages.
Percy could meet this requirement and earn another point.
4. The player is being purchased from a Secondary League club and the player has played in 30% of the minutes played by the club.
Worth 1 point.
Percy should meet this requirement and earn another point.
5. The player’s current club has played in the final qualification rounds of the Champions League, Europa League or Copa Libertadores within 12 months prior to the application, with the player featuring in 30% of the minutes played by the club.
Worth 1 point.
This is a tricky one, Percy will receive this point, however if Brugge beat Linz and qualify for the Champions league proper, I am unsure if this point is then discounted as It becomes a duplication from part A section 6 above.
However, there must be a greater reward for progressing further, so I would argue yes Percy should receive this point.
6. The player participated in a prescribed lower percentage (Secondary Percentage) of competitive international matches within the previous 24-month period; or the player’s international side was a semi-finalist in the Asian Cup, or African Cup of Nations in the 12 months preceding the application.* If this was the case, but the nation held an average ranking outside of the top 60 during the 24-month period, then the player must have participated in 75% of the matches during that reference period.
Worth 1 point.
Despite South Africa's loss to Nigeria in AFCON 1/4 final, Percy has still played enough international matches in the last 2 years to earn this point.
So in conclusion, if Brugge beat Linz and qualify for the Champions League group stages, and Percy does not pick up a long term injury causing him to miss a large number of international matches. And the club pays him more than around £36k a week, then yes, we should see Percy Tau play for us next season.

This line is confusing, does this mean he has to earn the top percentile of the highest 30 earners in the whole PL or top 30 of each club, i.e. our top 30 earners would be far less than Man City's top 30 earners.

Presumably most of these points also apply for Alexis Mac Allister too.

Correct.
What is most interesting is just what a difference playing in the group stages of the Champions League makes to any potential permit application.
It's easy to see why Tony bought USG. He wants to build them into a Brugge of the future. Then as an entity in their own right they can pocket between £20-30m just for reaching the group stages.
At the same time, as a feeder club for us, they potentially allow us to purchase non EU talent from around the globe, loan them to USG and box off 3 out of 5 of the work permit criteria.
Very shrewd business, if he can get them to that level.
